He failed to score as his side were beaten 1-0 by Borussia Dortmund at Signal Iduna Park on Wednesday night.
It means PSG will now have to come from behind in the second leg next week to progress through to the final at Wembley.
Following the full-time whistle, the 25-year-old was forced to undergo an Anti-Doping test.
As he was taking part in the drug test, the rest of his teammates were already making a move onto the team coach.
According to Le Parisien, the bus left for the airport without him.
The PSG squad exited Signal Iduna Park as they wanted to avoid waiting too long outside the stadium.
It meant Mbappe was forced to travel to the airport in a private car which eventually met the rest of his team at the terminal.
Mbappe is expected to leave PSG and join Real Madrid when his contract expires at the end of the season.

The France star is desperate for glory in the Champions League this season in what is likely to be his last campaign at PSG.
However, he now faces a tough task to turn the tie around against Dortmund at the Parc des Princes in the second leg.
He hit the post during the game but couldn’t find the net, with the headlines going to Jadon Sancho instead.
Sancho was said to have ‘outperformed’ Mbappe on the night with Owen Hargreaves piling the praise on the Manchester United loanee.
Hargreaves told TNT Sports: “That deserves all praise. Any haters out there can hate and say he didn’t do it consistently.
“He outperformed the best player in the world today in Kylian Mbappe and that deserves a lot of praise.”
Mbappe had a night to forget on and off the pitch in Dortmund, but he’ll be aiming to get his revenge next Tuesday night.
